Garland: "He is only hiding it. He denies his own identity. He rejects the meaning of his own existence and tries to assert his own individuality. Don't you see the resemblance?"
Zidane: "Shut up! I'm not like him at all!"
Garland: "He said the same thing when speaking about the other Genomes: 'I'm not like these guys.'"
Created by Garland, the genomes are just bodies that stand-by as they wait for Terra to assimilate another planet. During that time, the Terrans and their souls will take over the bodies and live in them on their new planet. As such, since these are only vessels the genomes do not have souls, which provides them with emotions and those of the sort of huge significance to a person. Therefore, they are often in a still position, either staring at the blue light emitting from the lake or gaining knowledge from the crystal in Bran Bal, the village inhabited by the soulless beings. In general, it can simply be said that they were never meant to exist and live their own life, but to just shelter the soul that would enter them once Terra took over.
To tie in with all of this, Kuja has many close connections. He is in fact of their kind, a genome though with huge differences from the usual standard ones. He dresses and looks different, but the main significance about him is that unlike all the others, he has a soul. In order to have Terra assimilate Gaia, Garland needed someone to wreak chaos and havoc down there such as wars, causing more souls to join the cycle in the Iifa Tree. He had to tend to creating more genomes and those of the sort at Terra, so going there himself was out of the question. In order to fulfill his duty as programmed by the Terrans - he was created by them from the sounds of it - Garland resorted to creating an
Angel of Death, someone who would do that chaotic job for him. He simply stuck a soul in one of the genome bodies, which happened to be Kuja though he proved to be a failure from the huge independence and will he owned.
By doing what he did in betraying Garland, Kuja saved the people of Gaia as well as the soulless genomes. If the first Angel of Death had never been rebellious, Terra more than likely would have assimilated Gaia, destroying all living beings there and replacing them with Terrans as the genomes were taken control of. In this sense, Kuja can be considered a savior, though most see him as the destroyer for all the damage he caused throughout Gaia. However, it was because of his actions none of that took place, allowing the people of Gaia and the genomes to remain safe, though countless lives still were lost from the Angel of Death's actions.
Ultimately, the biggest influence he has other than being a murderer would have been on the genomes. In the ending of the game, though it is never specified who exactly it was (but it is heavily hinted that it is either Mikoto or Vivi), someone speaks heartfelt words, talking to Zidane. Near the end he or she mentions Kuja, exclaiming that he may have done things the wrong way, he gave all of them something to cherish;
hope. That no matter how different or lost the cause seemed, that keep going at it and pursuing it would lead to a better end. And it really was.
